68 autostick slipping in every gear

Hi I could use some help with my autostick.  I pulled the engine out to do some work on it and the car was shifting fine. After I installed the engine it goes into every gear but slips it will hardly move. I checked everything I can think of with no luck I don't know why the clutch isn't engaged all the way. Clutch servo good no vacuum leaks, control valve working normal. Any thoughts?

Some general ideas as there are a lot of things that could cause it besides vacuum leaks that you ruled out:

What gear did you have it in when you pulled the engine and then re-installed? If bumped, the gear shifter may be misaligned with improper throw. You may try loosening the gear shift at the base to check for proper adjustment. 

You say the control valve is working, did you have someone verify the arm clutch arm activates while the engine is running and the shifter is grounded out? It may not be moving out of neutral even if the gear shifter activates the nose cone. I had an issue with a broken ground on the shifter.

Your ATF is full, correct?
